Mass cytometers analyze cells labelled with antibodies conjugated to metals, rather than fluorochromes, in a mass spectroscopy-coupled flow cytometer, also known as a CyTOF. Our facility houses three third-generation Helios mass cytometers

Getting Started:

  1. If you are new to mass cytometry, please contact Tina Chen to schedule a free consultation to learn more about this technology. This session will introduce you to CyTOF experimental design/planning, use of appropriate experimental controls, troubleshooting and protocol development.
  2. Schedule our “Training for Staining Bootcamp” to learn our optimized techniques for preparing and staining your samples for mass cytometry.
  3. Use iLab to request appointments to have our highly skilled operators run their stained samples on our Helios instruments.

Academic fee for operator–assisted Helios acquisition: $140/hour

With our Hyperion multi-plexed imaging mass cytometry (IMC) platform you can deeply interrogate tissues and tumors at subcellular (1 mm) resolution to define cell phenotypes, cell-cell interactions and spatial proximity within normal and diseased microenvironments.

  • Highly multiplexed immunohistochemistry analysis of tissue sections stained with metal-tagged antibodies
  • Combines a laser ablation module with the high parameter capabilities of mass cytometry (CyTOF)
  • Simultaneous analysis of up to 37 markers in a single scan

Our Rhapsody for single cell transcriptomics and proteomics  is a microwell-based system that provides the ability to simultaneously quantify RNA and surface proteins in up to 40,000 single cells in a single experiment. Additional features include:

  • Automated cell counting to report on the number of viable cells captured, providing quality control information to inform library preparation and sequencing
  • Single Cell Multiplexing Kit to combine up to 12 different samples
  • Simultaneously profile surface protein expression of single cells similar to flow cytometry
  • Choose between whole transcriptome analysis (WTA) and gene-targeted assays

Sources of metal-tagged antibodies and other mass cytometry reagents:

  1. Consult Fluidigm’s website to see their availablemetal-tagged antibodies and other reagents
  2. Purchase from CASCA: we provide small quantities of pre-titrated metal tagged antibodies and other mass cytometry reagents to allow clients to perform pilot experiments on their own samples
  3. Use CASCA’s Custom Metal Labeling service to produce your own panel of metal tagged antibodies. Turn-around time is typically two weeks after you provide us with purified antibodies according to these specifications:
    • Purified IgG or polyclonal antibody validated for flow cytometry
    • A minimum of 100 ug at 0.2-XX mg/mL
    • Carrier-free (no BSA, hydrolyzed protein, gelatin etc.)

We offer pre-processing, algorithmic high dimensional and statistical analysis of CyTOF data. Data analysis can be done by FlowJo or Cytobank.

Cytobank is a cloud-based flow cytometry and Helios data analysis platform that includes advanced analysis features such as SPADE, viSNE and FlowSom. Please contact Cytobank to inquire about pricing.

FlowJo v10 and FCS Express v7 are desk-top flow cytometry analysis programs that can also be used to analyze CyTOF data. Click here for information on using FlowJo v10 to analyze CyTOF data or to obtain FlowJo Plug-ins for advanced analysis algorithms such as tSNE and FlowSOM.
